I'm not sure if the iPad would use the mobile or regular version of the site, let's hope Lord Baal has some insight

Whenever I go on I can get into the Wiki (mobile version) then if i click forum from there it opens a window within that window (It's very odd looking) that takes me into the forum.

That's very strange. I'm browsing on my 4S and the wiki works well. WikiSpaces provides their own mobile skin so maybe that seems weird to you because it looks different. The Mobile skin also removes the side navigation, making it very hard to navigate. Your easiest option would be the search the page you are looking for instead of trying to navigate there. Another solution would be to add navigation to the main page for mobile users who can't see the sidebar.
