Well...so i guess it's the rogue soul of the Witch of Izalith that animated a tree, and later tries to kill you by itself, but then there's that...cockroach, below. What is it? how did it get there? what kind of being is so weak, but can control such power?

I believe it's the body of the Witch. But being in control of great power doesn't have to mean your hard to kill. It typically does in games, to make things more challenging, but it doesn't have to.

I agree with it being the witch. It's suggested the chaos flame warped the witches. Two have become spiders. Their bond is alluded to in game which is reinforced by their similar transformation. The "bug theme" would fit with the Bed of ChaOz being an insect. It also would be symbolic of her diminished power

It's interesting.. If it is the Witch of Izalith then she is the heart of the Bed of Chaos, and is most likely trapped within the demon spawner.They must have some link, similar to her daughter's and their demon hosts, allowing you to kill the Witch and cause the Bed of Chaos to die. If the bug is actually what she created, then the entity inside the Bed of Chaos is what is controlling it. IMO, the item description hints more at the latter. It says that the Witch of Izalith "created a distorted being of chaos and fire." In turn, the bug's "power formed a bed of life which would become the source of all demons, and is more than enough to satiate the Lordvessel." Consider that one Daughter tries to stop you getting to the Bed of Chaos.
Consider next that there is one friendly Daughter in the swamps who asks you to kill the Bed of Chaos.
Either:
-The daughter you fight is ACTUALLY the Witch. (I don't believe much that)
-The daughter you fight is manipulated by the Witch,Witch's location is then unknown.
-The daughter you fight is possessed by Chaos.
-The daughter of chaos protects his mother who is the bug inside the Bed of Chaos.
There are many possibilities so...I dunno.

Unless something is explicitly stated in-game, it could be, or mean anything. If you watch the intro again though, you'll see that the Bed of Chaos can't be the Pygmy; the Witch of Izalith is listed alongside the Pygmy as one of the four who found the Lord Souls. Three of the four went on to battle the Everlasting Dragons, whereas the Furtive Pygmy lived up to his name. Also, if you watch, the Pygmy is not a 'pile of crap lying on the ground', he's hunched over his Soul - and he straightens up, just before the cut.

My thoughts regarding the BoC is that it's just the creature created when the Witch tried to replicate the First Flame. I thought the two spheres of light, or whatever they are, on either side could have been restraining it somehow. The Daughter outside the boss room isn't hollowed, I seem to remember reading; could she be protecting the wards put in place to hold the BoC? I mean, they're pretty flimsy, they're going to need something to stop people wandering up and throwing rocks at them.
Thinking on it, lots of relatives of the Witch seem to be protecting or watching over something; Quelaag is protecting her sister Quelana, who is protecting Eingyi and, presumably, other Blighttown residents. Ceaseless is watching over his sister's corpse, the Daughter outside of BoC could be protecting the wards, and, I would speculate that the Witch, or some remnant of her, is protecting the bug. I dunno, that's just how it seems to me.

The Bed of Chaos doesn't seem too interested in letting you break the restraints. Even if it tried to kill you at first, after the first one you would think it would let you kill the second one.

Very true, unless it was just mindlessly trying to kill you. I don't know, BoC is a strange one. The fight seems a bit contrived, in that you're not hitting the glowing bits to weaken it, you're hitting them so that the floor collapses... it's too convenient.

No, you're hitting them to lower the barrier that protects the way inside. The floor collapsing is either the boss trying to kill you, or just a random side effect.
Although, the root being perfectly positioned for the jump is coincidental.

The furtive pygmy collected the dark soul and is Generally believed to be Manus as Hachouma pointed out. Also; Kaathe (dialogue) and Frampt (dialogue) both tell you to seek "the witch of Izalith"... not the bed of chaos. You're collecting the fire lord souls for the lord vessel (Nito's, the witch of Izalith's and from Seath and the Four Kings pieces of Gwyn's soul). The dark soul is humanity and is apparently the opposite of the other souls. You either sacrifice part of the dark soul (yourself) to the fire, or you let the fire die and bring upon the age of darkness.
I don't know what the thing you actually hit is, but the soul you get for defeating the bed of chaos is surely the witch of Izalith's lord soul.
