dark souls pc only works fine with a xbox 360 controller. when you dont have one, you got a problem...
i assume this is the case. there's a small programm called "motion in joy", all it does is, it can emulate a xbox controller. install it, run it everytime before you start the game and you should be fine. i'm using my ps3 controller and this programm to play on pc.

Which controller is it?
If the pad has a mode button try it, it will probably assign the d-pad functions to the left thumbstick and vice-versa.
If it's a logitech some have a switch function on the back with a D and an X.
D is for direct input and requires logitech drivers.
X emulates a xbox control scheme and doesn't require drivers. This is the best method.
Another option is joy to key, a software that allows you to remap buttons and other stuff.
There are other programs as well.
