I killed patches in the catacombs when hes by that lever thing, so then i kill nito and when i come back to the firelink shrine Reah and her followers are there, does this mean they got out of the tomb of the giants?

yeah I placed it but the thing is they wont leave and they just keep attacking me when i come by(probably because i killed that fat guy), i paid to have my sins gone but they still attack me

hmmm.... it might just be me but it sounds like a glitch in the plotline, there are only a few things I can think of why they would still attack:
1) you hit one of them by accident (I tend to fall on NPC's alot or swing when i set down the controller)
2) even though you resolved your sins, they cannot continue their quest without fatty (for the plot and will always stay hostile)
3) just a weird glitch that you have pioneered into

i didn't attack them i just went to use the elevator and they saw me and attacked me

that takes out my first thought... I remember when i killed fatty before ever meeting the rest, they attacked me on sight as well. I never however resolved my sin, I just killed the rest of them 
but anyways, it sounds like since you never talked to them about going into the catacombs and already killed nito, then they will not be adventuring into them and finish their plot, so dont expect to see her in the perish selling miracles.

You have to kill the capra and open the deaths to trigger them leaving firelink. In all likelihood they never left it.

OK thats odd then. Try speaking to them? If their dialogue is what they normally say before they go down it'll probably just mean a glitch.

Oh of course. By killing the fat dude (Petrus) you aggroed the group since they were friends with him. SO now their story plot wont progress because they are hostile to you.

They attack you because you've killed Petrus, simple.
I've had this happen a few times before. If you kill Petrus before Rhea and her buddies even get to Firelink Shrine, they will be hostile towards you.
